It has not always been thought of as immoral and hasn't been thought of as immoral for the same reason. Might makes right and the only reason women are more equal today than they have ever been is because men have let them be.
Not rape as a violation of a person's personhood and right to their own body but as a violation of property was the thought process around it throughout most of history. There is no such thing as a universal eternal human morality. Morality is based on culture and evolves over time. Men have given up holding women as property through sheer physical force in most places in the modern world.
