Actually at the gene level (~25 000 genes) men and women do share 99.9% of the genes. At the base pair level (~3 billion), there is a bigger difference. Even then, the Y chromosome carries only around 78 genes and shares around 5% of the DNA sequence as the X chromosome. We are still talking about 98.5% similarity between men and women. In a way you are right if we are talking about the base pair level.
