To be clear, your apology should be to men, not just what you deem "good men". I understand that apologizing to men you might deem "bad men" might seem unreasonable, but each of the issues you seem to be apologizing for effect all men, not just those you deem "good men".

I think it is counterproductive to "put her down". Simply express that the group does not need her to explain female anatomy to them and that her dismissive attitude is rude, and if she continues you will choose to leave. Hopefully your S.O. will support you in this.
