Low fat yogurt actually has more calories than the classic one, integral bread has more calories, etc, etc. So, the real way is to find calorie chart or table on the internet, buy a kitchen scale and start measuring what and how much are you eating, and converting that to kcals.

I suggest losing fat first. Gaining muscles is a long road and is not something as simple as losing fat. Though, when you are finally satisfied with your weight it will be a confidence boost.
