I'm not 100% sure myself, but it has always seemed to me that calling people "it" they feel that you are insulting them and saying they do not appear to be their gender or maybe not even have one. I've known trans individuals who took "it" as a massive insult. The people calling them that basically meant it as "You're not REALLY a lady, but you sure aren't a man either. You're some kind of freak". That's OBVIOUSLY not my stance on the transgender issue, but I've seen it said to friends of mine.
