Actually, no, it doesn't come from chemistry. Chemistry and gender studies both took it from Latin, where it's a prefix meaning "on the near/same side". See, for example, Cisalpine Gaul (the part of Gaul on the side of the Alps nearer to Rome).

The reason there's women only public transport is because they get sexually harassed and groped by men so badly that they need special train cars just to commute. I believe that's different. Having a men-only or a women-only group is fine, because it fosters a certain sort of companionship. Charging more for one gender doesn't change whether they're allowed in--it's like allowing both genders in but requiring one to be slapped in the face on entry.
