In regards to muscle growth, I would carve it up into 4-5 week chunks. 4 weeks of increasing sets (3-6) of each, deload week, 4 weeks of a hypertrophy phase (14-24 rep range) with increasing sets each week (3-6), deload week, 3-4 weeks of a strength phase (3-7 reps) again increasing sets each weeks, deload. Have you already had it confirmed by an MRI? If so, there isn't a whole lot you can do as long as it feels better. You have to focus on building up your core strength to protect that area further. Once you do that, start introducing exercises slowly to see what might aggravate it. I have a couple slipped discs, etc and back squats will eventually trigger it even with low weight. Hypertrophy only recommended during cut. It will help preserve the muscle mass you have built previously. While cutting you will have less strength so save the strength cycles for maintenance and or massing (though you can do hypertrophy on those too, but you need to throw in a strength cycle every now and then). During maintenance/mass you will have more energy so use that time to push heavier weights.

You would be better served then to make use of Bulking and cutting periods. Go on a controlled bulk for 12 weeks while running a strength based program. After maintain at that weight for at least 6 weeks while running a strength or hypertrophy program (doesn't matter really). Now start your cut, again for 12 weeks, but run a hypertrophy program instead. Repeat until you die. One thing to keep in mind when cutting is that after ~12 weeks it is highly adviseable to slowly re-introduce calories back to your new maintenance level. This re-introduction plus staying at your new maintenance level in calories should be done for at least 4-8 weeks. After this your body will be better adjusted for your next cut. Agree on 1.5lb/week max. 2.5 is too much. Throw in 2 quick sessions of sprints/week also if you are only lifting 3x/week.

As for filling too full try to condense your meals so they are more calorie dense (rice cooker, using oils, cream, etc). Cut back on the cardio and start lifting. 5x5 would be great in this scenario. If you have been cutting for say more than 3+ months it will mess up your metabolism some and weight will be harder and harder to lose. Thats why its recommended to do your cut and then slowly work back to maintenance calories for about a month (you will stop gaining), and then re-start your cut.

I know for years I thought mine were low, but I had them tested a few different times and they were always fine. In regards with stronglifts, run with it as long as you are making progress. One word of advice is to throw in some accessory work for your hamstrings and upper back. They will start to lag as the weights start increasing and will be your weak points.

People really need to get over their fear of carbs. Its been done to death. Protein intake can be anywhere from 0.8 to 1.5x body weight. No more is needed. Add in the vegetables for fiber and to stay full. Carbs are the best source for energy. If you are working out at all dial back the protein, throw in more cabs around workouts, and make sure you are getting some fat from other sources besides just eggs.
