I think what he meant by "treating boys like girls is cruel" is that raising kids encouraging behavior that is contrary to their individual nature is cruel, and will result in that child growing up to be confused and self-loathing. I don't know about homophobia per se, but a trans activist (and hardcore feminist) once told me why trans women were more subject to violence and murder than trans men..... You could be right about that. Here's an experiment I reccomend: go into a feminist space - online or in the real world - and express a similar sentiment. Say "if a woman consents to sex with a man and then three days later decides she regrets it, that was rape. Period.
