The NISVS was performed in 2010 and 2011 and is the primary source of made to penetrate statistics from the CDC. As far I know it was only done those two years, in replacement of an older different study, and has always included made to penetrate.

I remember someone saying that the reason why the lifetime figures of rape were off compared to women's was because they only recently started measuring male rape.

The methodology of the study doesn't allow for that particular error. Both yearly and lifetime rates are derived from one year's self reporting, so the number of years the study has been conducted has no bearing.

The common theories are

a) Males are less likely to remember such abuse long term

b) Female rape rates were historically far higher than they are today, male rates seem to have fallen, but not generally by as much

c) Female rape occurs mostly before the age of 18 and so while lifetime rates as high, since under 18 years are excluded from reporting they won't be included in yearly

The first two are supported by evidence. The third is actually countered by evidence, since although abuse of children and teens is common, the genders are actually closer to parity at that age according to most studies.
