Our society evolved so we could share the workload and resources. We banded together in tribes, grew communities. Cultures and rituals develop.
If four guys another tribe came in and started killing/raping/looting/pillaging, that was A Bad Thing.
But wait? how did you know those four guys were from another tribe? Did they dress different/ Different facial features from different breeding lines? Different warpaint? Dialect?
We grow up learning how to be social within our own tribe. The multitude of conscious and subconscious signals that are sent and processed is mindboggling. How close do we stand? Do you shake hands or hug? How much eye contact is there? etc etc etc. ad infinitum.
So now our senses have developed an almost unconscious "stranger danger". It just takes one tiny thing to trigger our "he's not like us!!!' internal alarm.
Instead of chopping off his head though, you now can just file it away as "creepy" and disassociate.
That's why autistic kids have it so tough - they can't see and therefore haven't developed these necessary but unteachable behaviours.
Also why like tends to associate with like. Racism. Many other "ism's".

I have one co worker in the past like this. He was a good looking guy, tall, very friendly and nice dude.
But the rest of us really didn't like him. He was doing all the right things but everyone found him tiring and annoying.
After years of thinking about it I figured it out.
Fake Smiling and laughing. His expressions seemed forced, not genuine.
He was a talker, but all his stories were boring and not funny. He would go on for a long time about stuff no one cared about. Like his shampoo, couch or a friend he had in kindergarten. Couple that with the fake smile and laughing and it came off as creepy.
In retro spect, he may have been autistic slightly as social queues just were not there for him as well.
