The Department of Veterans Affairs is part of the executive branch. How can any part of the executive branch just decide to stop following a law passed by Congress and signed by the President?

Again, the Justice Department is part of the executive branch of government. The Constitution does not permit the executive branch to just ignore a law. The executive branch is tasked with enforcing the law.

The executive branch cannot rule a law unconstitutional. That power belongs to the judicial branch.

Another way to nullify a law is for Congress to pass a law rescinding it.
