Don't mistake me, House has always had sexual designs on Cuddy, and it's heavily implied they hooked up a while ago and that's part of why she hired him in the first place; but that's not the same thing as having a relationship with her.

House and Cuddy is like a dog chasing a car: it wouldn't know what to do with it if it were to ever catch it, and the show writers didn't know what to do with the show after them being an item threw off the dynamic. If there had been an episode where it was either subtly or overtly hinted that they hooked up, but that it was to be understood that 'it never happened', then THAT would be in keeping with the established canon.

Basically, everything that happened after House got checked into the asylum was downhill, trying to figure out a new angle for things to operate.
