Since you're the one saying "you" (and without reading the exact sentence you're using it in) one thing is she might not even be hearing it as a respectful plural. The idea of the respectful, plural you is rather uncommon so it might not be the first thing that comes to her mind.

If you want to get past any barrier in conversation, boldness is always the first thing I recommend. One day on the bus, during a lull in conversation, say something like..

"So, I've been wondering what should I call you. Ms. (whatever) seems a little formal for the bus, (first name) seems a little forward for talking to my teacher." or an even more direct "Would you mind if I called you (first name) outside of class, Ms. (last name)?" (For the second version, definitely use the Ms. lastname in the question, see if that level of formality makes her smile, or note whatever reaction she has.)

Just talk to her like any other person. You're overthinking this.
