This is actually the oldest issue feminists and MRAs have been fighting over, it's the one that caused MRAs and feminists to go against each other to start with.

Currently in most jurisdictions, a judge can give custody to whichever parent they want for any reason. Because of stereotypical views about mothers, a lot of judges believe women make better parents and so are biased in favor of mothers. Since the early 70s, MRAs have wanted the law changed so that a judge would have to give a reason if they wanted to give sole custody to the mother. Feminists have generally opposed this, which is what first caused MRAs to be against feminism

The higher earner will be paying child support, and the state gets a piece of that, so it's in their interest to make sure the higher earner doesn't have equal custody so they have to pay more, and they have more time to spend at work.

It's part explicit laws (lack of a presumption of shared custody) and part judicial bias from the judges ("best interest of the child" is overly vague and prone to bias).

It all depends on the state. In some states, there is a certain procedure to determine custody. In others, it is simply the "best interest of the child". This can result in an inherent bias. If the man goes to work, and the woman stays at home, then the judge will usually rule that it's best for the children to stay at home with the mother rather than giving the father custody and having the kids end up in day care. Since the mother has custody, the father will then be ordered to pay child support.
