I think the humor of that scene is meant to come from two things:

The context, i.e. it's a very serious moment in which Schmidt shoots a person for the first time. The meaningfully delayed gunshot is a trope of action movies, and the reverse is a comedy trope as old as the genre itself.
The emasculation, i.e. losing one's penis is equivalent to losing one's manhood. This would not be the first time in film history that emasculation was played up for comedy, it's just that it was taken to an extreme.

The violence wasn't directly targeted at men, since it was a movie starring mostly men, written by men, directed by a man, produced and distributed by companies mostly populated by men, etc etc by men. It's not like women are the ones attacking our penises; men have been laughing at nutshots for a long time. In my experience, when a man gets hit in the crotch, it's mostly men laughing at him.
