It's because our society generally doesn't have any sympathy for men and to some extent, boys. The boys are like Schrodinger cat. If people like Boko Haram kidnap boys and girls, boys don't matter. On the other hand if some city is in a war zone, and the people killed are split into 4 categories. 25% each, men, women, boys and girls. Then boys matter, because they can state that 75% of the people who died are women and children, just to inflate the numbers.

Rape culture was actually first used to describe what happens in the prison system. Prison rape is not only tolerated but actively encouraged. People view it as part of the punishment; as if committing a crime means you deserve to be raped. But feminists couldn't have something be about men, so they co-opted the phrase.

Our society gives less than a shit about women raped in prison too. The reason we don't care about prison rape is because we have come to think of the brutality met out to convicts as just part of the punishment.

Look at the inmate on inmate numbers in those charts. Assuming the prisons are gender segregated, the rate of women sexually assaulting each other is greater than men sexually assaulting each other.

Part of the problem is that it is PRISON rape. Unless someone takes 3 seconds to think about it, it can seem like "well they're in there because they're murderers and rapists, themselves. why should i care?"

There was a video released by I believe New York that instructed prisoners on how to avoid rape in prison. It was fairly well received in feminist circles if I remember correctly. The biggest criticism was that it didn't look at staff perpetrated rapes. I don't remember any feminists decrying placing the onus of preventing rape on the victim. I don't remember feminists criticizing it as victim blaming.

Well, it's also the fact that most of the perpetrators are male, so it actually goes along with the notion that men are rapists. The prevalence of male on male rape in prison just shows how perverted and rapey men are.
