Okay, so here's the deal.

December 2008-April 2011: An ongoing battle for half time with my kids goes on, through lawyers and judges, etc.

April 2011 - I register my children at the local school. Provide their mother's name, but my information as a primary parent, as I was the one interested in getting the school registration taken care of - I'd toured 3 area schools, the kids' mother hadn't toured any of them.

Notified the kid's mother of the registration immediately, asked for feedback and/or confirmation of the registration. Got none. Eventually, had my lawyer send notice that without further communication from the Mother, we would take their silence as acceptance.

June 2011: Kindergarten tour. I tell the mother of the date and time. She shows up early and gets the school secretary to change the primary parent listing to her.

I protest. The secretary tells me to get a court order showing 50% custody or else she won't change a thing. I don't have such a thing as the custody battle is ongoing. I leave the school feeling defeated and distraught.

September 2012: A court order now exists showing 50% access to each parent. I notify the school secretary, she puts 'joint custody' in one corner of the kids' files, but does not return me to being primary parent. I call foul and say (on a survey form that they sent home) that the secretary is showing preference to the mother.

Despite my best efforts, the kids' mother does not communicate with me about the kids' education. If I were getting stuff from the kids' mother I wouldn't have a problem.

Tomorrow I am going to talk with the principal about it.

The school's position is that A)Their software allows for only one primary parent's address. This is the address that notes home go to, and the address/contact info that the teachers use to form class contact lists. B) They communicate with me via e-mail and they can't be expected to keep track of which parent is parenting at which time.

My position: A) I registered them, I'm the primary parent. B) There's no way they should make changes to my kid's file without my permission, but that's what they did. I'm merely trying to repair that damage. C) Update your damn software to allow for children of dual households, it's 2012 FFS.

Gentlemen, I just need advice for the conversation with the principal tomorrow morning. Suggestions?

UPDATE: Everyone, thanks for your help. I spoke with the principal this morning. 1) She understood about the secretary, and recommended I deal with the principal directly. 2) The ex-wife has caused the problem with the school records in a manner that can't easily be fixed. The principal acknowledged that. 3) The province's Education Database is the problem - which doesn't recognize dual households. (I'm in Canada). I'll take it up with them from here on in. 4) You're all awesome. Everyone who's encouraged and advised me here, thank you. I really appreciate it, because if nothing else, it shows me that I'm not some crank, that there's legitimacy to my complaint.
