I was initially confused by the title. Of course false rape accusations should appear on academic records, but I thought they meant the records of the false accuser not the accused. Guess I should have known better.

This reminds me of the "black list" that can follow people from the allegations of child abuse. These are normally kept by whatever state agency that handles family services. There is a review process though. If a person is accused of child abuse a state agency investigates and if it finds probable cause the accused is placed on a black list. People on the black list are essentially disqualified from adopting or becoming foster parents. The person's history is also used in case a termination of parental rights is initiated at some point, for whatever reason.

Anyway, there is an appeal process within the administrative board, if requested. If you lose the pc hearing you have a right to appeal to a state court and have a "judicial review". If you lose that your name is permanently on the list. Of course, if you never appeal from the initial decision your name is permanently on the list as well.

There should be no legal way a person's alleged sexual assaults remain on their college transcripts, or in their file, without some form of appeal process that ends with, a minimum, of judicial review.

If the sexual assault allegations are on the college transcripts, then they are there for anyone who requests the transcripts - a future college, potential employer, professional registration board, the media through a FOIA request, etc.

This article seems to be suggesting that a person with two unsubstantiated sexual assault accusations against him shouldn't be able to go to college anywhere, which seems pretty unjust to me.

I do think the justice system isn't handling multiple accusations against the same person properly. Suppose 20 different people who have no connection to each other have accused the same person of raping them. That would be strong evidence that the accused person is a serial rapist.

I agree that a rape complaint that doesn't result in charges shouldn't go on someone's college transcript or effect that person from enrolling in another college I have to say I disagree with the following:

No charges does not mean the same thing as false rape accusation. A DA could decide not to press charges because of a lack of evidence or that they don't believe they have a chance of winning. I'm not saying all rape complaints are true cases of rape, just saying that not all rape complaints that don't result in charges are false accusations.

I am ambivalent about this. We know that the vast majority of rapes are perpetrated by a tiny number of serial offenders. We also know that very often the evidence is not substantial enough to bring charges (these would be claims that are unfounded, but not false as OP rather hysterically calls them). Certainly robust record-keeping would allow multiple accusations by unrelated parties against one person to be cross-referenced, which would be a good step in protecting people from these animals. Obviously an unfounded or false allegation should not stop a student from re-enrolling or enrolling at another college, but accusation records would be extremely valuable.
