It is a form of asexual admiration, which I believe to be a high compliment in itself. A woman kind find a man 'beautiful' and want to fuck him at the same time, the two are not mutually exclusive.

Same applies to a man calling a woman beautiful (as opposed to telling her she's hot and sexy directly), it's restrained and polite but doesn't negate the possibility of sexual attraction. In a way it's pure, comes from a place of objective admiration.

Men seem to be confused by this because they do not get this kind of praise often enough. I personally wish I could tell a man he is beautiful without him wondering if I see him as a friend, or that I am somehow undermining his masculinity - because I often think it all the time with the best intentions. In the end, it depends a lot on the person, but for me, and a few of my female friends as well, calling a boy pretty is kind of like saying that we find them very attractive, but in a beautiful, ethereal kind of way. Think of it as maybe a sub-category of handsome/good-looking. Seeing the other comments, it does seem like everyone has kind of a different definition for calling a boy pretty, but in my mind, it can be thought of like calling someone handsome. I call my boyfriend a pretty or beautiful man sometimes, and as far as I know he enjoys it (he hasn't told me the contrary!). I also want to calrify that it doesn't necessarily mean that the boy in question is specifically feminine or "girly". Just a different way of saying good-looking I guess. Hope my take on it helps a little!
